You didn't extract the route to a proper folder.
Check your folders, go to the folder where you stored the Railway folder, make sure these folders exists.
"thatfolder"\Railway\Objects\Harbourvale Line v4\
"thatfolder"\Railway\Route\Harbourvale City Routes\Harbourvale Line v4\

If you don't have any of them, please redownload your copy of the Harbourvale Line here or here or here in .7z.

Do the developers have specific starting points of the vertex as my train seem popping out of the stations. As do you guys have any standard specification of length of seats, length of car e.g.??

The problem is that x=0 z=0 will cause the train to pop out and not in the center of the tracks

Depends on the length of your train. You can have shorter, longer seats. Up to you. For the position, depends on your train length also.
